They have no magic powers. They were produced in the 19th and early 20th century by forgers trying to make money from wealthy collectors, most notably the British Museum and the Louvre. In the new Indy movie, the skulls are supposed to amplify ESP. I think Lucas actually suggests they are the skulls of aliens. At least that's what I read on aintitcool! The skulls are all fake.
